Bakteri, virus, alg, fungus ve protozoon gibi mikroskobik yaşam formları üzerindeki sanitasyonun önemini kapsar. Ayrıca su ve atıksu mikrobiyolojisinide içine alır..Özellikle de su kökenli hastalıkların taşınması, kirlilik göstergesi olan bakteriyel indikatörler ve atıksu muamele mikrobiyolojisini de kapsar
